J tex is right and I'll fill in the blanks—first the 3 holes your looking for are holding the starter pawl teeth on the flywheel. They are 1/4 20 threads ( if you thread them to deep into the flywheel you will kill your coils!)and the puller you are using will need a steel ball in the center divot of the end of the crank shaft to keep the puller centered and not bugger up the threads. (I hold it in place with duct tape)
If you can not get it to release with the puller, you will need to shake it all with the biggest hammer you have –BUT– very gently. That's right just tap it. The bigger hammer will have a much lower frequency than a little hammer. You must support the flywheel to keep from destroying the top bearing. Do this with a big screwdriver or small chisel. Align the key way slot up with the back of the power head and put the wedge under the lip of the flywheel. Do not pry the flywheel up as that will increase the friction to the crankshaft and it will never come loose.
If you have sheared the key, you will need to repair the damage to the taper of the crankshaft and the internal surface of the flywheel. This can be done with a small file, and some valve lapping compound. Inspect carefully for high spots.
The key way will not hold the flywheel in place by itself. It is the friction between the taper of the crankshaft and the bore of the flywheel that holds them together. So make sure that clean up gets you 80% contact or it won't work.
